If you torture somebody, well, that makes you no better than they are, since you become the animal yourself once you torture another human being.
When it comes to people who believe in some magical person up in the sky who is telling them they got to kill those who are different than what they are, yes, a major problem arises, especially if their holy book also tells them they will be the ones to die if they stop believing in this fake god of theirs. So no, it's not an easy thing to do, but if you do work with them using their own people to do the changing, some process can be made. Yes, this is a hard job, working with the brainwashed. But becoming like what they are isn't the answer, either.
