Most of the medley performance including Daltrey's and Townshend's vocals were live. I give them a lot of credit for going out and doing their thing at this late stage in their careers, but sadly their voices are just about gone. The recorded bits -- some of the BG vocals ("Who Are You") the "Won't Get Fooled Again" and "Baba O'Reilly" synth tracks, and that song's "scream" were not difficult to pick out. The Stones have not been averse to using pre-recorded tracks on occasion. Witness the closing of Rock-n-Roll circus where Mick and Keith huddled together and sang along to the album track for "Salt of the Earth". Ironically as far as comparisons go, it was Who's electrifying "Circus" performance that set the standard for what a great live performance is all about.
