Blimey has it exactly. I saw the film from the German or Dutch TV program in Spring of '68; Brian is playing the high plucked notes that are prominent during chorus and fade-out and in the middle break. This was obvious from watching the performance, which was live. The entire band sounded GREAT, including Brian, whose playing was very good. That 2nd bust in June '68, I agree, is what did him in musically.
As for the organ: I think the likeliest candidate is Nicky Hopkins. It's an awfully creative little piece, and he was pretty prominent within the band by this time.
