No, it's the relations between their FANS that is bad. And it wasn't that way in the 60's. When I was a kid most people who liked the Stones liked the Beatles too, and vice versa. It's only NOW that there is such ill feeling between the camps. Of course NOW Stones fans (most of 'em anyway) follow a living breathing entity while Beatles fans worship at the altar of a dead god, so there is a difference. But, with regard to your question, the Beatles & Stones were very good friends. George Harrison was at Redlands the day of the Mars Bar bust and the police waited for him to leave. John & Paul sang backups on "We Love You" and Brian played sax on "You Know My Name (Look Up The Number)" and sax or clarinet on "Baby You're A Rich Man". Mick, Keith & Brian were at the taping of "All You Need Is Love". They all hung out in clubs together. Really, they were all members of the same exclusive boys club.
